The CMS detector has been instrumented with an optical and mechanical system that allows one to perform a link between the central tracker of the detector with the outer barrel and endcap muon chambers in order to relate the local alignments of these subsystems in a common reference frame. The alignment system is described and results of its operation under different magnetic conditions during the final commissioning of the CMS detector are reported.
