Pre-main sequence stars ubiquitously exhibit high levels of X-ray emission during the planet formation epoch. This arises both from elevated magnetic reconnection flaring and from accretion shocks. Recent evidence from X-ray and infrared spectroscopy indicates that the stellar X-rays can efficiently irradiate the protoplanetary disks. Outer disk molecular gas layers will be heated and X-rays will penetrating into the disk causing ionization and MHD turbulence. Flares might also melt disk solids and produced spallogenic isotopic anomalies.
