We present a detailed study of the intrinsic ultraviolet absorption in the Seyfert 1 galaxy Markarian 279 from two sets of observations made at different epochs with the Far Ultraviolet Spectroscopic Explorer (FUSE), one of which was taken simultaneously with an observation using the Space Telescope Imaging Spectrograph (STIS) on the Hubble Space Telescope. We find a complex velocity structure in the absorbing gas, which exhibits five or more primary velocity components in C III, O VI, N V, C IV, and in the Lyman series lines. The signal-to-noise and spectral coverage of the FUSE data makes the identification and analysis of 5-7 transitions of the Lyman series in each velocity component possible. We discuss our method for using all the available information on the Lyman series absorption to constrain the emission line and continuum covering fractions of the absorbing clouds. Similarly, we use information from the O VI λ λ 1031,1037, N V λ λ 1238,1242 and C IV λ λ 1548,1550 doublets to constrain the high-ionization absorption. We use the observations at different epochs to search for temporal variation in the intrinsic absorption and its response to variations in the continuum emission. Also, we measure the column densities of intrinsic metal absorption in C III λ 977, N III λ 989, C II λ 1036, N II λ 1084, Si III λ 1206, Si II λ 1260, and C II λ 1334 and attempt to place constraints on the geometry of the absorbers.
