We use thermo-chemical models of protoplanetary disks calculated with the code ProDiMo to study the chemical and physical structure of UV and X-ray irradiated disks. Since the chemical composition and the gas heating/cooling are closely intertwined, we aim to study (1) the impact of the chemistry on the physical disk structure and (2) the impact of the chemistry on the spectral appearance of disks in the IR to submm regime. We present here recent results of an improved treatment of cosmic rays on the disk ionization degree and chemical structure of the midplane, of the role of X-rays in the formation of hydride ions and how ice mantles are growing and being processed in the outer cold disk.
