The structure and dynamics of the equatorial ionosphere are variable over spatial scales of a few meters to thousands of kilometers and temporal scales of a few minutes to many years. Furthermore the appearance of features at one scale may depend upon the existence of structure and dynamics at another scale. Finally this coupling between scales is accompanied by coupling between the charged and neutral species. Here we will describe some of the features of the dynamics and structure of the ionosphere that are poorly understood. They include longitude variations in ExB drifts and interhemispheric transport, seasonal and annual variations in the occurrence of spread-F structure, and storm-related changes in the ionospheric density at a fixed height. While these topics do not exhaust the poorly understood phenomenology of the equatorial ionosphere, they serve to emphasize that significant challenges to our understanding of the region still exist.
