Shortly before the arrival of the first second generation instruments on the VLT, twelve instruments are now operational on the VLT/VLTI. For each of them, the Data Flow System department at ESO provides automatic data reduction facilities in the form of instrument pipelines. In that respect, each instrument brings a new challenge as it expands the observational possibilities of the observatory. This poster provides an overview of the current situation and focus on two of the most recent pipelines developed for the SINFONI integral-field spectrograph and the VISIR mid-infrared imager and spectrometer. The SINFONI pipeline extracts the full spatial and spectral information contained in the observed field of view with the possibility to mosaic several cubes. These reduced data allow to analyse the morphology and the dynamics of galaxies and compact objects under seeing limited conditions. The VISIR pipeline challenges are to support diffraction-limited imaging at high sensitivity in the two mid-infrared atmospheric windows: the N and the Q bands, and to offer precise spectra extractions and calibrations for the spectrometer with a wide range of spectral resolutions between 150 and 30000.
